Thanks DSP, I'm just finding out how slow that is using Morph's suggestions. I'll have a look at OpenCV. I presume Flowstone is using that internally and is not something I'd be able to access.
Most of the stuff I'd be looking to implement would use simple mathematical operators using individual colour channels as variables, e.g., red channel divided by green channel to calculate ratios on a pixel-by-pixel basis, and histogram analysis for defining intensity cutoffs and plotting ratios etc.
